This is because Cydia is an application with native support multitasking or work in the background.

Now, we have finally reached a solution to this thanks to Debian Updater and Aptupdate , a pair of toggles for SBSettings that handle automatically update the cache using Cydia without running the application!

This means we can update Cydia in the background while using Skype, Twitter, Facebook or while reading a message!
Aptupdate for SBSettings : the first toggle to show up in Cydia manager to run apt-get update in background
Debian update for SBSettings : the best of the two features and functionality. It has an icon in the status bar to know when the application is updated packages

Note : You must install SBSettings from Cydia before installing the toggles mentioned below.

Debian Updater for SBSettings

Debian Updater is a toggle for SBSettings to update in background the package database reflecting your newest sources.list file. In other words, you can refresh your Cydia source list everywhere (on Springboard or lockscreen, or within any app), without launching Cydia app.

Aptupdate for SBSettings

This toggle updates and upgrades your Apt cache and packages in the background. All you have to do is to press the button and you are free to do something else while your iPhone updates.

You will, of course, need to have a jailbroken iPhone, iPad or iPod touch to install it. Follow our step by step guide posted here to jailbreak your iPhone, iPad or iPod touch with Redsn0w on iOS 4.2.1 (or untethered with GreenPois0n RC5), or with Limera1n on iOS 4.1, or with PwnageTool on iOS 4.3 if you haven’t already.

– Do not run or open when the toggles Cydia mentioned are updating packages
– It is necessary to previously jailbreak the iPhone / iPad / iPod touch
